For more than 20 years, MGI has provided high-quality scientific data on the laboratory mouse, gathered and integrated from hundreds of sources. Over the years, MGI has provided an evolving set of tools for accessing those data, including an interactive web interface (WI), database reports downloaded from our ftp site, direct SQL access, and most recently, via data warehouse systems such as BioMart.

MouseMine represents a new generation of access to MGI data. Powered by InterMine, MouseMine offers flexible querying, numerous predefined query templates, a point-and-click interface for building your own queries or modifying a template, iterative refinement of results, built-in enrichment analysis, downloading in multiple formats, forwarding to Galaxy, and more.

Currently, MouseMine contains the following subset of MGI: the mouse genome catalog, including nomenclature, synonyms, database cross references, and genome coordinates; the mouse allele catalog, including spontaneous and engineered mutants and mutant cell lines; mouse strains and genotypes (aka models); mouse functional (GO) annotations, phenotype (MP) annotations, and disease (OMIM) annotations; human genes and their genome coordinates (via EntrezGene); mouse/human orthologies and mouse/mouse paralogies (via Homologene); mouse/mouse and mouse/human protein-protein interaction data from BioGrid and IntAct; plus publications, notes, and external database references.

However, publicly available RNA-seq data is currently provided mostly in raw form, a significant barrier for global and integrative retrospective analyses. ARCHS4 is a web resource that makes the majority of published RNA-seq data from human and mouse available at the gene and transcript levels. For developing ARCHS4, available FASTQ files from RNA-seq experiments from the Gene Expression Omnibus (GEO) were aligned using a cloud-based infrastructure. In total 187,946 samples are accessible through ARCHS4 with 103,083 mouse and 84,863 human. Additionally, the ARCHS4 web interface provides intuitive exploration of the processed data through querying tools, interactive visualization, and gene pages that provide average expression across cell lines and tissues, top co-expressed genes for each gene, and predicted biological functions and protein-protein interactions for each gene based on prior knowledge combined with co-expression.
